融合抗原是通过基因工程技术将两种或多种不同蛋白（或蛋白片段）的基因连接在一起，表达出的一个单一多肽链。主要用途一：提高检测灵敏度与覆盖面。例如，将猪蓝耳病病毒的N蛋白和NSP7蛋白融合，一个试剂就能同时检测针对这两种蛋白的抗体，扩大了检测的“窗口期”，提高了发现早期感染或既往感染动物的能力。主要用途二：作为诊断标志物。最经典的例子是伪狂犬病的gE-gI融合抗原。由于疫苗是gE/gI基因缺失的，自然感染动物才会产生针对此融合蛋白的抗体，从而用于区分感染与免疫动物。
